This is very likely not a problem with the header itself but with the
endnotes. Even if you have deleted the Endnotes Separator, the paragraph it
was in still takes up space. Edit it again and format that paragraph as 1 pt
or Hidden. That's assuming you're talking about a line space and not a
Spacebar space. I have no idea why only the even pages are affected,
though.
