There are a couple of possibilities here.
A. If you are referring to the program EndNote, which interfaces with Word
.... if what you mean by "notes" is bibliographical references .... and if
the EndNote program is installed on your computer ... this is how it works:
EndNote creates a bibliographical list at the end of your document as you
enter citations in the text.
The material in the bibliography remains linked to EndNote, so it can be
updated automatically whenever you put in a citation. To convert the
bibliography and the citations to text, you hit the "Remove Field Codes"
button in EndNote.
This is what an EndNote user will do if they want to send the finished
document to someone whose computer does not have EndNote on it.
EndNote is a great resource in academic work, when you use lots of
citations, as for that matter are several other bibliographical management
programs. IMHO, anyone lucky enough to have EndNote on their computer but
who succumbs to a mysterious urge to "take off the program" is a fool to
him/her-self and a burden to others.
HOWEVER
B. Microsoft Word also inserts endnotes (or footnotes) in a document- which
is something else altogether. In my Word 2003, this is done via
InsertReferenceFootnote (which then gives you the option of a footnote on
the page or an endnote at the end of the document). If by "keep the notes"
you mean you want to use the text in the endnotes of a document in a
different document, then just copy and paste them. You don't need to "take
off" any program- just don't use the footnote/endnote function if you don't
want to.

So, which is it, A or B?
