I think Suzanne's point was that a layout design that demands a section
break every 1 or 2 pages is a bad idea, and that using footnotes instead might tweak your design to be easier to use and maintain. It will be the same effect for the one-page sections, and not really so different for the two-page sections. Assuming that each section starts with some sort of title, you can easily apply "Page Break Before" to those titles, or preferably, to the style they are formatted in. With your current plan, any one of those 600-900 section breaks could corrupt and cause more problems later. Anyhow, re deleting all breaks: Edit | Replace, click More, click the Special menu to put Section Break in the Find box. Replace with nothing. I would do this ON A COPY of the document. When you reenter the breaks, I think the footers should be linked. I forget the rules on that. I think a macro could link existing footers, but you would need to ask someone else about macros/VBA.
