I'm trying to print the brochure correctly (printer has duplex capability).
Prints on both sides however the trifold doesn't line up correctly. The
second page prints upside down and starts on the wrong side.Not sure what
options to change.

I don't have the luxury of automatic duplex, but have experienced a similar
problem on a photocopier when working with landscape documents. (The second
page has to be rotated 180 degrees for it to print correctly.) You might try
manual duplexing to see if the pages are set up correctly.

There should be a setting in your printer Properties that tells which side
to "flip" on (short side or long side). You need "long side" for portrait
pages (usually) and "short side" for landscape. My printer also has an
Automatic setting that changes from long side to short side depending on
orientation.
