Default doc reverts to previous version after being sent. Nobody knows why

I am responsible for creating job aids for my client. On my computer, I put
these job aids into separate folders. These folders reside in a "master"
folder on my computer.
During this past week, I uploaded the master folder to my client's intranet
site.
Before I do the uploading, I go through the docs to ensure that all my links
are good, the most current docs are in the folder, etc.
When I uploaded the files this last time, I received an e-mail from my
client that nobody knew how to get this master folder to the help system so I
suggested using an ftp client.
After speaking with their tech guy, I copied the master folder to their ftp
site where an administrator could grab it and move it to the help system of
the software for which I create the job aids.
Here's where it gets funny.
People were checking the docs and links to keep me honest.
I started getting e-mails that some links didn't show up and that one doc
still had comment balloons and markups.
I checked the docs on my computer and I wasn't seeing what they saw.
When I checked the help system files, I could see that at least one doc had
reverted to a previous edition, explaining the markups and comment balloons.
I checked the very same doc on my computer. No markups. No comment balloons.
I checked the doc that I uploaded to their intranet. No markups. No balloons.
I e-mailed the clean doc to the help system administrator.
He saw that the doc was clean. He deleted the doc that was on the help
system and replaced it with the clean one.
Sure enough, as soon as he opened it in the Help system, it had all the
comments, markups, etc.
So, how could I save a clean doc, upload the very same doc to the intranet,
have it be clean of marks, then upload the very same doc to their ftp site,
and have it show up on their help site as a different version?
I hope this makes sense.
BTW: Using word 2003.
